I can't answer your sound problems, but I've used Martin Guitar Polish and Dunlop 65 on my Martin DM which has a satin finish and haven't had any problems.

The string balance problem is most likely down to a faulty pickup. Elite Special probably has a thinllne. Contact customer service and they should be able to help with a replacement pickup

Did you check to see if it worked OK before you removed a shim? I had that problem after I removed a shim on my daughter's thinline, but fixed it by moving things around a little. The problem had something to do with the "white plastic thingy". So a search for that term on this board and you might find a solution.
