Those low strings are quite massive and, guessing here again, they don't vibrate well at the higher frequencies. When you use the neck pickup, you are somewhere near the middle of the string when it is played at the 12th fret, compared to near the end when you use the bridge pickup. Again, just guessing here, it could simply be an artifact of the relative position of the pickup to the middle of the string, and perhaps the string is vibrating with harmonics that the pickup exagerates. I find the lower strings sounding muddy when played higher up on the neck, even on an acoustic. Those heavy windings just don't vibrate fast. I'd try something radical like using much lighter strings for the lower two and see if it makes a difference. Or, just play in a different position on the neck if possible. One other thing that comes to mind is that maybe the action for the low strings is too low. I remember reading somewhere online about setting up the action and there was mention that too low of an action could cause problems. Now that I think about it, there was also mention of the nut and saddle causing problems. If the groove in the nut is too wide and not angled properly, the string can wobble in the nut groove, hurting the tone and sustain. Here's a link to an article about nuts. On the third page towards the bottom me mentions muddy sound as a symptom. click here

I'm fairly new at this, but... the bass strings are more likely to be affected by the magnetism of the pickups, due to their thickness, and playing up the neck gets the strings even closer to the neck pickup. So, maybe raise the bass strings and lower the bass side of the pickup. And, go through intonation again.
