Lots. I'm not sure I would infer "tonal" difference as much as tonal choices. Although I believe if you search you will find that all three pickups have different numbers of windings, I feel the placement of the pickups adds many variations on the sound. Neck pickup is smooth, add the center and get some bite. Bridge pickup has bite, add center and get a little more depth. I guess think of a strat that although has the same number of combinations.. the Viper III gets can get higher high's, lower lows, and richer mids, bitey'r bite and smoother smooths.
