I was reading over my manual, and it said 1-3 shims were put under the saddle to achieve standard action. Is it alright to take out all the shims?

as long as the strings do not buzz on the frets or bridge.

and as long as there is sufficient saddle hieght above the bridge to achieve a good string break angle, or volume, sustain & tone can suffer.

I had just adjusted a friend's Yamama. It had some years and shifting. Took the truss rod to the "If this snaps I'll have to buy him an Ovation" point and then shaved the saddle about 3/64". A little oil and elbow grease and it's sweet now.

Its not an O mind you but it has a sweet voice.

Even if there's no string buzz anywhere on the neck, if there's not enough downward angle of the strings behind the saddle, you'll have intonation problems.
